You need FTP to upload to your website once you have the files.

You can use HTTrack Website Copier for downloading the files and pages of any website including scripts

Then you can use FTP tool like FileZilla to upload the website files

If your hosting on linux, & have ssh access, you can clone an entire site with wget & some options. Then you do not have to fuss with re-uploading it through your panel.

Simply use wget, the dash m option, & the url that you want to clone :

wget -m http://example.com

or

wget --mirror http://example.com

You can use a tool called SiteSucker if you're on Mac to rip the site, then just upload the edited files via FTP or your CPanel file uploader.
