Link converting code in wordpress how to ensure order

Hi

I have a website which generates money through affiliate links. I rely on the code in the header of my site to convert links from Affiliate Window and Commission Junction. I want to have a 'mop up' service like Skimlinks to pick up any links not picked up by AW or CJ. My concern is that if I add the Skimlinks code to the header of my site it might end up converting some of my AW links to Skimlinks instead (meaning I get 25% less commission on those links). Is there any way of making sure that if a link is an AW link it goes through AW and not Skimlinks? or is it simply enough to put the Skimlinks code last in teh header i.e.

why you want to touch header.php file any ways .
is your blog promoting products trough articles ? is that what are you talking about ?
or you want to add a banner in the header of your wordpress website ? .
i don't know what are you talking about exactly !.

The site lists lots of products in posts and pages. Users can also contribute and I want their links to be covered too

I would stuff it into a widget before editing the core of a theme. & if you feel you must edit the theme, do yourself a favor & research creating a child theme. Otherwise, you prevent yourself from doing updates.

Thanks, I'm using a header/footer plugin so I'm not directly editing the theme
