I used to have suPHP set up on my vps because it was easier and more secure with a script I use. I have just moved hosts and my new vps did not have suphp enabled and the new host reset all my permissions after migration.
If I enable it it will mean I have to reset permissions on each account.
If I do NOT enable it it will mean I have to enter my ftp information into the config.php for each domain (script auto-upgrades) and then chmod those files and folders requiring write.
Before I decide I thought I would get others' opinions on which may be best.
